'Computing R Squared Statistics For Imputation Results

I have a two datasets-one imputed with 1000 reference and the other is real dataset. Both in vcf format.

I would like to compute R Squared Statistics For Imputation Results, comparing with the real data.

Could you please suggest any method to do this?
